In the posted diagram:
C150 is the 12 pin connector.  C501 is a 4 pin connector mounted on a bracket near the transmission.
The R/LB and W/PK wires should be jumpered together at c501 for a manual transmission.
The other two wires at C501 are the backup lights.

 Wrap a rope around the pulleys, mark with a sharpy and measure.
I found a couple of belts from my old '84 V6 Tbird with the separate a/c v-belt.
They are labeled 805K6

From the 88 Tbird/Cougar EVTM:
Relays are "behind console, near ashtray."
With the keyless entry feature, there no relays. Keyless entry module is "mounted on package tray behind rear seat"

The "third wire" is from the S (Stator) alternator output to the S (Switch) input on the regulator.
This causes the regulator to Switch Off the Alt/Batt/Idiot light when the alternator has output.
Cars with an ammeter  don't use this wire.

I am guessing from your description, the clutch hub is not turning with the pully.
Unplug the compressor power cable. It may be trying to turn a frozen-up compressor.

Here are some 88 Tbird/Cougar EVTM diagrams.
I highlighted the only fuses that should have power with the key off on the fuse panel diagram.
If any other fuses have power, you could be looking at an ignition switch problem.

Check after dark for any light from under hood, glove box or trunk.
Disconnect the negative battery cable. Connect a test light between the cable and the negative battery post.
If the test light lights, you have a power drain.
At the starter relay, disconnect the positive battery cable and all the wires from the battery cable post on the relay.
Touch the wires one at a time to the battery cable to see which one lights the light.

Were there any wiring changes with the conversion kit? The low beam dimming when  high beams are turned on is backwards.
The specs for a 9004 bulb is 700 lumins lo beam and 1200 lumins hi beam.

You should not be able to get a Low Beam Out warning light with the dimmer switch on high beams.
The H4 bulb must be back feeding voltage onto the low beam circuit.
